if you've already got good exhaust, you've gotten about the most out of the 3.0 other than gears. With 33's, I'm guessing 4.88's will net you best performance overall.
search 'ISR mod' for cold air intake, they don't do much but are fun to build.
what are your goals/needs for this rig?

My goals are to regear and try to get some more performance out of it. I have seen some people do the 3.4 motor swap out of the 4-runners. I think that would be cool to do down the road. My truck also has a valve cover leak that needs attended to. and just some other little things. maybe trying to get another inch or 2 lift wise and put 35s on it.

I'm going to pass on some advice that was given to me when I was thinking about re-gearing. With 35's and larger 5.29's are the way to go; and since you have ambitions for bigger lift why not go with 5.29's (since re-gearing is an expensive proposition) and not have to worry about it? With 4.88's, yes they are the most 'stock' with 33's, but in my view (and numerous others who chimed in when I asked which ratio I should go with) 4.88's aren't worth the expense.
