3.4 swap ecm bad?

I am finishing a 3.4 swap and I am having some problems. The recipient is a 95 4runner 5spd and the donor is a 96 4runner 5spd.
Problem #1
I got it running and it idles great but i cannot get any rpm's past 3500 with out surging and some slight popping. i replaced the fuel filter to try and remedy this
Problem #2
I cannot get my genesis obd ii scanner to connect to the ecm.
Problem #3
I wired up a COR and the pump still runs all the time just like it did before i wired the relay in. (could be a bad relay i suppose)
Problem #4
The check engine light illuminates normally when turning the key on, but i am not getting a cel with the o2's disconnected.

I have checked all the wiring a thousand times and it all seams to be correct. i do not have the ecm signal wire to the obd ii port shielded but i am going to build a new wire for that. i am wondering if the ecm just isnt good.

Thanks for the help in advanced i could not have gotten this far with out this forum.

Problems 1 through 3, I don't have much for you. I do know that my OBD2 scanner doesn't always read on some Ford vehicles, it could have something to do with power wires being in different locations in the OBD2 port, not sure. It's always worked with my swap, but I had an ORS harness.

Problem 4 might not even be a problem, though. If you don't run the engine up to operating temperature, the ECM doesn't seem to look for O2 sensor feedback. I ran mine without the O2 sensors hooked up for a lil(simply forgot to plug them in) and the CEL didn't come on until the engine was at regular operating temp. Might have something to do with the O2 sensors not being heated(I think they're not heated, anyway), so they rely on exhaust being hot enough to report accurately.

Fuller---

I am in the same situation as you were with the stuttering. My tach isn't currently setup, but 3500 RPM seems about right. Once I hit that magical number, all hell breaks loose. Can you enlighten me on what wire you had crossed? Fixing those wires completely fixed the problem??

yeah 3500 rpms was where it started to act like it was running realy lean and popping and had no power.

i had the wire going to the starter signal to the ecm and the power wire for the ecm backwards. they are both black with a white stripe. if needed i can get the exact pin and plug location for you.

yes it fixed all of my problems that i was having

Interesting. I'll have a look soon. Sorry, but to clarify, it sounds like you had the STA switched with +B? You're saying you had those two inputs backwards? If you have a moment The locations would help. Thanks a mil.

Turns out the +B wire was my problem as well! I hadn't crossed them, but I had cut the wire from the engine harness altogether rather than splicing the 3 wires together. Must've been a late night...

I know this an old thread but hopefully still active lol. Im having this exact same issue after my swap was done! Swap was from a 96t100 to my 92 runner, when i look at my ecm wires the what i believe to be the e5 connector it has 3 black and white wires, one which is thicket then the other 2 and they aren't in the #2 and 11 spot. Am i looking at this wrong like a dummy?
