Difference between Cail emissions and Fed?

A couple of things I know of are the temperature sensor on the EGR valve (lets the ECU see if the EGR gets hot to see see if exhaust gas is flowing when the valve is open). The other is the secondary O2 sensor behind the catalytic converter that verifies that cat is working.
On the earlier 22REs, there are fewer differences. In fact on my '85 22REC engine, I have yet to find any difference between it and a non-California 22RE.

Mine is a '95 CA truck 22RE. In addition to what 4crawler said, the EGR also has a different controlling mechanism. The federal has a TVV (Thermostatic Vacuum Valve... I think), while the CA emission has a VSV (Vacuum Switching Valve).
I *think*, don't hold me to this, it allows the ECU to control the EGR in CA models, versus the water temperature controlling it in federal models.
Sorry, it's late, and I'm fixin' to slip into a nice coma, so I didn't do all my reading of the FSM, but it should all be in there if you need it.

well i have the tvv for the egr and i also have the temp sensor for the egr. i have bastard engine i guess. my truck is a fed truck but a few years back i got a used engine complete. so i droped that in. that engine went tits up so I got a new engine, used the stuff off the cail used engine on the new engine. emissions stuff, vaccum lines stuff like that! Any Ideas on what I need to do to get all back to FED

As mentioned, the differences can vary by year. On my '85, the EGR vacuum modulator is supplied from a BVSV (Bi-Metal Switching Valve) and I see no mention of anything that is CA-specific in the FSM. There are differences noted in the 22R Carb/Emissions sections where differences related to California, Federal (49-state) and Canada are detailed.
I also have tested an ECU from an '87/22RE (non-CA engine) in my 22REC and it fired up and ran fine:
