4th Gen. JBL speakers, where to find?
Anyone know where you can get the stock system that would come in the 4Runner if you had the JBL option?
If so, does anyone know if you need an amp to help with the upgrade?

It's not worth it dude.. The costs to go to the JBL system is not worth it when you can go aftermarket for much cheaper with better performance.
In the JBL system, the AMP is an external unit mounted in the rear right cargo area (along with the sub). That means you'll need to get a JBL head unit, because the non-jbl headunit has the AMP built into it. You'll need all the wiring because the speakers on the JBL system all run back into the AMP into the rear of the 4Runner.
Again not worth all the trouble. Just go afermarket...

The JBL system is junk... I would have rather had the extra cargo compartment than that pathetic excuse from a sub/amp. My CD player died a few weeks ago, now I have an excuse.
In fact, I think the stock CD player in my friends 2007 SR5 sounds just as good, if not better, than the JBL.
