That's exactly what we did with my little bros 2wd. Figured out which Tacoma 2wd used a w series trans, then ordered that one. Should work for your 4x4.

While that works for the 2wd, for the 4x4 it does not. The W59 that came in the Tacoma has a 4 bolt base, and the W56 that would of come in that year pickup has a 6 bolt base so the base plate is not compatible. Marlin does claim to have a new short throw shifter in the works for the W56 and W59 series trans tho, how long till they are in the production stages I don't know. I saw it on another forum, i'll have to look for it and post it.
