Well, I can see a bolt almost coming through the lower hole... and the diagram says "install from engine side" so I would guess that one is another bolt holding the starter on. Mine do not come out the other side of the bell housing, so I wouldn't worry about that one.

Hopefully there is a bolt in the upper indicated hole? If so, I bet it's the same story as the lower one. Starter bolt, installed from the front of the truck. I did that with mine after doing the clutch... as you're already holding the starter in from that direction, and it seemed easier to install both bolts from that side. If that hole is EMPTY, I'd find a bolt to fill it quick! If not, I wouldn't lose sleep over it.

Perhaps somebody with experience with this specific bell housing will chime in. Good luck!
